When charging batteries (2) in this case that are connected in parallel and you have the charger connected to 1 of the batteries, is it trying to charge both batteries at the same time ?

Should I disconnect each battery and charge seprately ?

The short answer is yes. A better way to connect the charger is to connect it accross both batteries. Put the positive lead from the charger to the positive post of one of the batteries and the negative lead from the charger the the negative post of the other battery. Reading the website that Mike directed you to will give you alot more info, but very good info.
