I have 3x6 cells and some 6x6 cells and I would like to use the smaller cells to raise the voltage but I dont have enough room to use the larger cells. Will this hinder the wattage output of the overall panel?

Re: solar cell size
Measure the current from both in full sun. If they are reasonably close then there isn't a major problem with using different size cells together. They just have to be the same technology and be of the same properties or one will limit overall current throughout the module. -
Re: solar cell size
odds are the 3x6 will have about half of the current capability as the 6x6 and a 50% difference is not recommended for series connections. i usually like a 5% or less difference, but no more than a 10% difference should be used.
