Do pellet stoves tend to have more flue issues with slower/cooler dampered burn?

My woodstove seems to run pretty clean doing the shorter/hotter fire thing even with softwood.

It depends on the pellets!  Hardwood pellets are great. It also depends on the sizing of the stove to room and how much dampening is involved in not letting it get to hot. Lot's of variables including if the flue is straight or curved out a wall. The length above the roof and shifting winds on a mountain top. Some use a directional wind finder up top.

They can be on a timer which is the good part of a pellet or propane stove compared to a wood stove.
