For new roofs, should mounting brackets be under shingles

Hi,
I am putting a new roof on and can either place the mounting brackets under or over the shingles. It seems to me that it would be best to place them under the shingles. I'm able to do whatever makes the most sense since nothing has been purchase yet.

    got a link to what you refer to as under the shingles type of a mount?

    In general, all penitrations of the roof should be flashed in some manner. One way is to overlap it with shingles. If it were my job I would use a self sealing rubber membrane( such as bitchathane) under the mount and on top of one layer of shingles, caulk it and lap the next shingle over the penitration.
